《医门秘旨》一书内容涉及较广，有基础理论，有临床各科病症，有方剂药物等多方面的知识。论理简要精确，方剂切合实用，属综合性医书。
干论、地支论等有关运气图说37条；卷二为中医基础理论，其中有亢则害承乃制、能合色脉可以万全论、诊脉法、八脉八要诀、察脉之法，以及六气、经脉、经气、气血等内容；卷三为药学内容，首先载录明代盛行的药性赋（四性），其次辑录药物的阴阳、气味、升降、浮沉、补泻、十八反、十九畏、引经报使、妊娠服禁等内容；卷四为六淫之病，分风、寒、暑、湿、燥、火六门；卷五为疟门、痢门、泄泻门；卷六为血门、咳逆、痰门、喘症、鼻句症、惊悸、怔忡、癫狂、痉症；卷七为虚门、自汗、盗汗、霍乱、关格、淋闭、闭结、气门、膈噎、翻胃、嘈杂、积块；卷八为诸头痛、眼科、耳症、鼻症；卷九为口疮、牙疼、咽喉症、肩背痛、心病、诸疼痛、胁痛、腰痛、脚气、疝气；卷十为妇人科；卷十一为小儿科；卷十二为外科；卷十三为杂方；卷十四为危病；卷十五为烧炼制造法、药性拾遗。
